I have almost all of the timberframing books available but find myself referring mostly to the three that jekbear mentioned. I have cut a couple frames for myself and these are the books I use every time. Ted Bensons TimberFrame hard back has good info on the house as a whole and not just the joinery. It is a good reference for enclosure, plumbing, wiring, etc.
Another book you might like and can definately get some good design ideas from is ECONEST by Robert Laporte.
